Gramamtically, this question is not wrong. But it sounds off to me. Though, if you want to use the "with" context, you may say " are you upset with me?" which is a passive construction.

Annoyed -means made uncomfortable (by something). My wife is seriously annoyed by our neighbor's dogs' constant barking and

If these are supposed to be related sentences, it might be better to ask, "What have I done to annoy you?" rather than "What has happened to you?"
