1 - Something needs to go here. "Was", "is", "will be", etc., depending on the tense.
2 - You should probably say "the simulation". Also, with the next part having "are performed", reconsider having "finished" in the past.
3 - Not wrong, but not natural.
4 - See 2. This is contextual; if they are your notes, it is not important, but if this is a formal report, it reads much clearer with an article. "Temperature fluctuation" is also correct.
5 - Not wrong, but a somewhat long and unwieldy sentence.
6 - In scientific writing, contractions are generally frowned upon. Separately, must not is still common, but mustn't sounds somewhat outdated in general use.
7 - I don't know what alternatively means here, but that might be because I don't understand most of this.

8 - This is awkward. "Obtained" would not usually be used for this. If you want to say obtained, I suggest:

"until the optimum silane gas flow [9] point of 100 to 200 sccm is obtained."

9 - This sounds better to me ("silane gas flow" in general instead of "the gas flow of silane") but this may be against academic preferences, and is generally an insignificant point anyway.

If something is between two commas, like this, I call it a parenthetical aside. The sentence would work fine without it, and you would read it aloud in a slightly dipped voice. However, multiple parenthetical asides, up to two or even three, depending on the context, would be okay in some circumstances. Like that.

With this many, of such complexity and length, I find it hard to tell what should go where and what is extra information. That's why I advise restructuring this. This is complicated by me not really understanding what is happening at all.
