It would have been better if you constructed the sentence this way:
I heard the story about my friend who wanted to resign from his job. His boss did not accept his resignation and gave him a salary increase instead. And he still works there until now.
The noun clause "who wanted to resign from his job" modifies your friend, not the story. So "friend" should be placed right
