They are both natural in the right context, but I'd guess the first form of words is a lot more common. Of course, the meanings are completely different:

"I had little idea that we might go away for the weekend." -- I didn't know it was going to happen.

"I had a little idea that we might go away for the weekend." -- I have a tentative plan/proposal that we should go away.
