I didn't talk to John. I had gone to bed after I had (no "a") breakfast.

1 and 2 are ok minus the "a". 3 sounded a little bumpy...

I agree that you need to get rid of the 'a'.

The sentence that works best with either 'before' or 'after' is sentence 2.

With the past perfect in the first half, sentence 1 works best with 'before', and seems contradictory with 'after'.

With the past perfect in the second half, sentence 3 works best with 'after', and seems contradictory with 'before'.
