As a noun, the unhyphenated form is preferable: 'He is a Japanese American'.

As an adjective, both are used, with the hyphenated form a clearer alternative: 'He has a Japanese-American wife'.

I would hyphenate it as an attributive adjective, and leave it as two words in the predicative position:

'He is a well-educated nincompoop.'
'His step-sister is well educated.'
