How would you write the sentence naturally?

Everyday that passes, my watch gets late by one more minute. It seems that it takes my watch a minute and 2 seconds to go through a minute.

"Every day" is two words in that context.

My watch runs a minute slow per day.
My watch runs slow by a minute a day.

"It seems that it takes my watch a minute and two seconds to go through a minute." That is OK. It's not something you hear every day. Spell out single-digit numbers in general writing.
