how to determine whether to use 'by' or 'with'

sometimes I find it hard to determine whether 'by' or 'with' should be used, esp when it comes to talking about the method.

I will cut down the tree by a saw
I will cut down the tree with a saw

It sounds they are both correct. native speaker what is your opinion?

I will do it myself
I will do it by myself

I think they are both correct, but what is the difference?

You will see "by using" and "using" used interchangeably. Personally I don't see any reason to say "by using",
