The second is more common. Neither is considered standard English.

"What are you doing here now?" is very common in American English.

"For what purpose have you come?" is very formal.

"How come" is another way to ask "why". It strikes me as fairly informal, and it is often used in situations in which the asker is challenging something or expressing a degree of disbelief in addition to asking why. However, the word order that follows "how come" is not the same as the word order that follows "why". Thus, the usual wording with "how come" is:
