How can I understand this sentence?

This is an excerpt from a newspaper article:
"Her mother, Fatima Khatun -- whose husband was presumed dead and sister had been raped by the security forces who had besieged their village -- replied that they were."

I'm wondering how can I understand "they were."
Could you tell me, please?
