If you mean intentionally (in order to wash her face) I would tend to use the first one. The second one may sound more accidental and undesired, though the distinction is not completely clear cut.

Personally, I would say, "She splashed water on her face" if this were a deliberate action on her part. Otherwise, if it were accidental and/or not caused by her, I would say, "Water was splashed in her face" with the addition of more detail stating either by whom or as a result of something.

I would concur with GPY, "in" has a stronger sense of something undersirable or at the least very unexpected; startling perhaps.
