"Holes in" vs. "holes on" regarding volume/depth

Hello,

Would you please let me know which options are correct and/or more natural?

1) To make holes in a paper sheet;

2) To make holes on a paper sheet;

3) To punch holes in a paper sheet;

4) To punch holes on a paper sheet.

If the material had some volume-as a round rock, for instance-would that require/allow the use of "in": a hole in the rock (instead of a hole on the rock)?
