Submitting an application on time seems weird to me; in time seems better.

on time - a standard expression, meaning roughly 'in accordance with the schedule or prearranged time'.

eg The schedule said the plane should leave at 8pm. It left on time yesterday.

in time - not too late

eg I wanted to talk to her before she left town, but I didn't reach her apartment in time. (There was no schedule.)
