Because the construction it is time we/he/she/it did takes Past tense, not Future or Present when we are talking about present situations.

I think it's time we went (Present situation).

So in your examples, which must be converted according to Sequence of Tenses, madeis the only answer possible. Are we clear?

It's time you did it - than it should be - It was time you had done it.
