Is it natural to start a sentence with 'Having thought some more about it,'? 

What would we say to indicate that what follows only came up after you had spent some time on it and that it wasn't there when you had first mentioned the context?

It's fine, as long as the subject of the next clause is the same as the person who has thought some more about it. In other words,

"Having thought some more about it, I've decided to vote for Bob" is fine.
