Having kept VS. To have kept

A) I'm sorry to have kept you waiting.
B) I'm sorry having kept your waiting.

Which one is correct? If both are, please kindly explain to me the difference.

I would rather you have come yesterday.
I would rather you came tomorrow.
I would rather not have known the truth.

I thought " would rather sb. do " is just like " wish sb. do", so the verb should be "came",

1. I would rather you came tomorrow.
2. I wish you came tomorrow.

Am I wrong about this?
