"Me too" can be used in response to statements in any tense. "So do I" works in Present Simple only:

A: I like English.
B: So do I.

"Me too" can be used with modals and BE. " So do I" can't.

A: I'll be at the party.
B: Me too.

A: I'm hungry.
B: Me too.

Me too can always (grammatically) replace So do I, but not the other way around.
