Can we say this in normal conversation:

"Don't take this medicine on empty stomach,you will end up having vomitting"

"having vomiting" is not natural English. There should be a space after a comma, but the comma seems too weak anyway, giving the appearance of a run-on sentence. You can write:

"Don't take this medicine on empty stomach – it'll make you vomit / make you sick."

Can we say this in normal conversation:

Don't take this medicine on an empty stomach. you will end up having vomitting" That can cause vomiting.

It would be more natural to say it as shown above.
