Having ......., my homework was marked by the teacher.

done - had done - been done - doing

By the time Maya had finished reading the report, she ...... two bottles of water.

had drunk - has drunk - had been drunk - had been drinking

1- I don't know which one to choose.

2- done

3- I think 'had drunk' but can 'by the time' join past perfect and past perfect? I know that it joins past simple and past perfect.
