These 2 question structures confuse me :

1. What don't + subject + bare verb ?

Ex : What don't you like ?

2. What do + subject + not + bare verb?

Ex : What do you not like ?

Are there any differences between them ? Or either of them is grammatically wrong ?

They are alternate ways of saying the same thing. Both are correct. There is no difference, though the second one emphasizes the negative slightly more strongly.
