Please help me with this.
He had been upon the bus for an hour then,
Is it on or in? Some times I see and some times I come across on.

I think it should be:

'He has been onboard the bus for an hour.'

Feel free to correct me, anyone.

This is the most common: He had been on the bus for an hour by then.

'Aboard' is fine, too, but 'upon' is not.

'In' only in contradistinction to 'outside': He has been in the bus for an hour now and refuses to come out. We'll have to call the police.
