1) By this time tomorrow, I ....who won the game. (to know)

will have known/ will know

I think 'will have known' is a better choice.

2) Thomas and david ......best friends until Thomas discovered that David was being dishonest with him.

were/ had been

I think 'had been' is a better choice

Had it been a dynamic verb like "find out", the perfect form would have been better.

By this time tomorrow I will have found out who won the game.

And for #2, both will work, but there is really no call for past perfect. 'Until' clearly defines the order of events.
