In my opinion there is no solution to this problem which is not awkward. Technically, this is correct:

He is following in his dad's and my footsteps.

But I prefer

He is following in his dad's foo

I may be wrong. but this how I appraoch your sentences:
The #1 sentence is grammatically ok, but awkawrd to me. "He is following his dad and me" is fine, however, it means something slightly different. Follow in one's footsteps means walking the same footprints of someone. But the way it was structured into the sentence didn't quite work in my opinion.

Note that you "follow in someone's footsteps" -- not "follow someone's footsteps."
