1 I am good with John.
Does that mean anything?
Does it mean:
a I am kind to him (I am good TO him)
b I get along with him
c Together we work well
Or
d I am fine with his taking a particular responsibility

2 I am good with John as manager.
.
I think 1 could mean 'c' and 'd'.
2 sounds fine to me.
