The first sentence is correct. Go with "The car/computer is running well."

You need a word that tells us how the machine is running (well) -- not a word that tell us what kind of machine it is (good).

It is a good car. It runs well.
She is a good girl. She does well in school.
That's a very good book. The author writes very well.
