The expression I'm more familiar with is "...goes down the crapper." The crapper is a somewhat vulgar reference to toilet. In other words, when this project or plan (or whatever) starts to fall apart and not work anymore. I guess the writer use "pooper" as a nicer term for "crapper." I do find "crapper" to be ... well, vulgar. I'd rather the person said "when it falls to pieces" or "goes to ****"
