What is the meaning of "after a gap of two days" ?
It seems like a simple question, but recently I encountered a mathematical problem whose given answer is really confusing.

So does it mean 3rd Jan - 5th Jan or does it mean 3rd Jan- 6th Jan ?

Where mathematics is concerned, the highest degree of precision is always sought, no?
I'm assuming you answered yes, so I would also say that you should seek precision in answering your example.
Without any further clarification from the author, I would say that 3rd Jan - 5th Jan means from the 3rd until the 5th (2 days, 48 hours). Others, however, might rightfully assume that it means from the 3rd through the 5th (3 days, 72 hours)
The same would apply to your second example (3 days or 4 days).
The point is, try to be as precise as possible. If you are, there is no room for confusion.
Strictly speaking, the gap you refer to was for 2 days (48 hours). But when you start writing dates, precision is always the best solution. January 3 until January 5 (2 days), or January 3 through January 5 (3 days).

Here, gap means "a break in continuity."
The man visits his mother after a break (in continuity) of two days (two periods of 24 hours).
