Future Simple or Present Continuous or both?

Which tense to choose: My sister doesn't like public transport so she will probably come/is probably coming by taxi.

It doesn't matter. Both are correct and natural.

However, they would be more natural if you used contractions:

..., so she'll probably come by taxi.
..., so she's probably coming by taxi.

Your sister's arrival seems more imminent in the second sentence.
