"You are a funny person" can mean either that they are strange/odd or that they make others laugh (in a good way), e.g. by telling jokes or being humorous. Only the context will distinguish these.

"You are a fun person" means that they are fun to be with (e.g. they are happy, positive, like to do enjoyable activities).
