From these holes comes/secretes/flows a dangerous poison.

The surface of the frog's skin is covered with tiny holes. From these holes comes a dangerous poison.

Is "comes" in the above close in meaning to "flows" or "secretes?" Thanks.

It's fine to replace "comes" with "flows," but in my opinion "secretes" should not be used.

To my recollection, "to secrete" is transitive only, so if you wish to use that verb, you'll have to switch to passive voice: "From these holes, a dangerous poison is secreted."

I would use "pores", not "holes". Secret would be passive. It is more descriptive than "come"

Poison is secreted through the pores.
Poison comes through the pores in the frog's skin.

Flow is not the right word, since it implies a continuous stream of liquid.
