sorry to paste so many lines. It is from Dan Brown's work...
1. "Only Langdon, right?" Collet said. "You're not flagging Sophie Neveu. She's our own agent." "Of course I'm flagging her!" Fache snapped. "What good is flagging Langdon if she can do all his dirty work? I plan to run Neveu's employment file—friends, family, personal contacts—anyone she might turn to for help. I don't know what she thinks she's doing out there, but it's going to cost her one hell of a lot more than her job!"
2. "Robert," Faukman finally said, "don't get me wrong. I love your work, and we've had a great run together. But if I agree to publish an idea like this, I'll have people picketing outside my office for months." Neveu's employment file—friends, family, personal contacts—anyone she might turn to for help.
Could you please explain the meaning of "flag" in here? I found one which is "to put a mark on sth so that it can be found easily amony many similar things". I'm not quite sure about it.
run=run through?

Thanks
