First time that... Organisations that...

This is not the first time that (1)the Pakistan army and the terrorist organisations that(2) it nurtures have demonstrated their proclivity for committing wanton acts of brutality in gross violation of the Geneva Conventions

I read the above excerpts at Rediff.com.
What is the grammatical function of "that (1 and2)" here? What do they refer to or connect here?
