I was unable to file these papers with the court as the clerk had left.

Would anyone please explain the meaning of the sentence above? Thanks.

Papers required by court of law are deposited (filed) with the clerk of the court. In this case the person could not do this as the clerk had left the court at the end of the working day [I am presuming that is why he/she left]
