days are countable ("two days"), so you need to use fewer. See http://englishplus.com/grammar/00000214.htm

My apologies... You are referring to the whole batch, a certain amount of time, namely two days. In this specific case you have to use 'less than'. There is an exception for things like kilos, percent, money, time, money, etc.
