The "contained vehicle" is the ship, so I think this is just a really fancy way to say, "Don't go in."
"Protocol" refers to a specific list of things that must be done a certain way and in a certain order. So yes, like procedure, but the full protocol might be 1) hose down the outside of the ship with bacteriacide and wait 20 minutes before entering 2) all personnel must wear hazmat suits 3
