Explain me the meaing of "pain in the ***"

Hello

I just receive a email:

A sorry for a pain being in the ***, but that me. Maybe I should stop emailing if you want me to stop, I will.

I'd like to know the meaning of first sentence.

1. Did sender write like that because he was upset.

or

2 Sender made a pain so he apologised

or

3 he just used a swear word.

Please rely me
