We all wanted to purchase something but all the three stores in that area were closed on that day.

Here we should use 'the area' in place of 'that area' as per my book.

As we are talking about a particular area, shouldn't the sentence be fine as it is?

"the area" is the default choice, but "that area" may be used for extra demonstrative effect if required in the context. Without seeing more context it is hard to make a judgement.

all the three stores is an awkward phrase. More natural is all three of the stores.
