1) Did he not come?
2) Did not he come?

Are these two sentences correct? Is there any difference in meaning ?

No. The first is correct; the second is not correct. In a question 'not' doesn't appear before the subject. Only "didn't", the contraction, is possible.

Didn't he come? is therefore OK.
