Do I need a comma:
" In the 40s the church was built."
OR
"In the 40s, the church was built."

The church was built in the 40's. No comma needed.

Unless you have a special context, avoid construction with prepositional phrase in the beginning of the sentences.
It is not wrong, but avoid this: 30 years ago, I came to the United States
Say: " I came to the United States 30 years ago.
