From a purely practical point of view, I'd say, "in the tray." (The suckers like to roll around.)
If they were cookies, I'd say, "on the tray."

If they're cooking, I'd say "in the pot(boiled)/pan(fried)," or "on the griddle."

If they've been cooked, I'd say, "on the platter" - unless they're hard boiled.
