The meanings are different. "effectiveness" means the ability to do something beneficial (e.g. treat disease). "effect" means any outcome or result that is caused by vitamins, which could be good, bad or neutral.

I should add that "effect" can have a connotation of "good/beneficial effect" if that is indicated by the surrounding context. However, "The effect of vitamins" by itself could be referring to any kind of effect.
