Which is correct ?
She wants to eat what her sister eats/ is eating.

It really depends on what you mean.
If you mean that she wants to each what her sister eats in general, then the present tense "eats" is correct, but if you mean that she wants to eat what her sister is eating at the moment, then you need to use the present progressive "is eating".
