Does it mean spoil? If not can you give us an example? Would it be right to say: Are we going to throw everything down the drain?

Yes, it means to waste. It may be said in reference to (for example) an action which will ruin a long period of hard work or effort:

If you were studying English for 3 years, then decided not to take your exams, your teachers might ask "Are you going to let all that work simply go down the drain?"
