It depends on the training the waiter received and the class of restaurant or dining room. I’m used to hearing, “May I take your plate, sir?” If I have stopped eating, but there is quite a portion of the food remaining, some will ask, “Was the food not to your liking?”

Are you finished?

'done' is more casual. A mother might ask her child "Are you done?" You'll hear 'done' in cheaper restaurants, but 'finished' is a better all-occasion term.
