Doing well/good

He wasn't doing very well/good at last, he was in pain, so I believe he was relieved knowing it would soon be over.

Are both well and good natural in this context?

I assume you are talking about someone dying. He wasn't doing very well /good at last towards the end . H e was in pain, so I believe he was relieved knowing it would soon be over.

"Doing good" means achieving your goals or doing good deeds for others. It is informal.
If someone is "doing well," it means they are healthy and having no financial issues.
