The second sentence is correct. "Most of America" - we are actually talking about the people of America. People is plural, so we should use "don't."

That sentence does imply that we're talking about the people of America...

What most of America don't understand should be correct...because we're talking about most people of America therefore it's the plural form and that's don't.

Prepositional phrase here is of America don't understand.

I wouldn't say it either way, I would say "what most Americans don't understand is..." It sounds better to me )

It has nothing to do with its being inanimate. When we evaluate a subject, we need to be clear of it's singularity or plurity so that we can use the proper form of the verb.
