Does this sentence make sense?: "A raft of ideas flooded his mind spontaneously".

It's not wrong, but 'spontaneously' seems unnecessary. 'Flooded' already suggests that. Clive

spontaneously could mean that it happened while he wasn't thinking or concentrating about that subject.

Everything else aside, it's a mixed metaphor. A raft can't flood anything.
