Does this make sense??



** Keep in mind that Palmer Nursery has not inflated their prices. Rather, they are selling these poinsettias to us at their regular prices and giving Shawnee PTA a percentage of the sales.

Is their suppose to be a comma after rather??

I would suggest keeping the comma after rather. I think the rather is used here because the second sentence is emphasizing that the nursery has not only not inflated their prices, but is selling the poinsettas at the usual price and donating part of the proceeds to the PTA.
