Suppose someone is talking with me:

Jack: She doesn't have any sister.

Me: Yes she does.

or she has?

Which one is the best to use in this case "does" or "has"? And why?

The short answer follows the same rules as a tag question:

Jack: She doesn't have a sister, does she?
Jack: She doesn't have any sisters, does she?

I got your point. But "she does" means- she does a work. But here she just has a sister, nothing to "do" with it. Then why should we prefer a "to do" verb instead of "to be" verb where no work is done? Is it only because of the tag question?

Me: Yes she does (have a sister).

We don't say the underlined part. It is understood by the other person.

John: Do you want to come with us?
Me: Yes, I do (want to come with you).

Compare with the "be" verb:

John: Is your baby sick?
Me: Yes she is (sick.)

John: Are you going to school today
