In conversation, is starting a sentence with "You think..." always short for "Do you think..."?(Do) You think he'll be all right?

No. You can start with "You think" even when it's not short for "Do you think".

You think that when you're spending thousands of dollars, you will not go broke.
You think I am defending the rioters, and you continue to make this false claim.

Starting with "You think" can even be short for "If you think":

You think that's bad, try going out on the town in Denmark. The price is crippling.

In written form, however, if there's a question mark at the end of the sentence, then in all probability "You think" is short for "Do you think".

You think he may have rubbed a few of his superiors the wrong way?

Note: You cannot use any of these shortcuts in academic writing. They are only for informal conversation.
